Determines the Most Likely Position of a Marker on a Map

Required Input: Chromosome number, ordered list of marker names, list of markers to be placed on the map, lod score threshold.

Description: ALL determines the most likely positions of each new marker on the given map. For each marker to be mapped, the multipoint likelihood of each possible map position is calculated. The most likely position is identified, and this position is reported, along with any other positions whose likelihood is within the specified odds threshold of the most likely position. The most likely position is reported first, followed by any other possible positions in decreasing likelihood. Although multiple loci can be evaluated for placement on the map, only one marker is evaluated at a time. CRI-MAP does allow placement of more than one marker simultaneously, but this feature is not currently supported by MAP-O-MAT.
