CarthaGene is a maximum likelihood multipoint RH and genetic data mapping tool. It can perform maximum likelihood consensus mapping and, among others, allows to merge RH and genetic data together (computing a maximum likelihood order with separate parameter estimations for RH data/genetic data). It has two RH models (haploid/diploid data) and uses a specific EM algorithm for RH data which can be one or two orders of magnitude (or more depending on the data set) faster than a classical EM implementation with no loss of precision.
It has 3 interfaces level: a graphical interface (with map rendering...), a shell interface (a la MapMaker with an underlying scripting langage) and a C++ library interface.
It runs under several unix (Linux/Solaris...) and also under Windows.
It is currently used from porcine RH mapping (IMpRH) and integrated genetic/RH mapping.
